Learn how to search, explore, predict, and retrieve evidence in SCSMarineNP.

Introduction

Welcome to SCSMarineNP

The SCSMarineNP is a curated resource dedicated to marine natural products from Hainan Province and the South China Sea region.

This database provides information about marine-derived compounds, their source organisms, biological activities, chemical properties, and literature references. In addition to data searching and visualization, SCSMarineNP offers protein-based target screening and an evidence-grounded AI research assistant to support natural product discovery and literature exploration.

Target Screening

Protein Activity Prediction

Target Screening predicts potential natural product–protein activity relationships. Given a single protein sequence, the module evaluates compounds in the SCSMarineNP library and ranks them by predicted activity probability. This is a sequence- and structure-based prediction workflow, not molecular docking or an experimentally measured binding assay.

Model Overview

The model uses ESM-2 to encode protein sequences and a Graph Isomorphism Network with Edge features (GINE) to represent small-molecule structures. Bidirectional residue–atom cross-attention integrates the two representations to model potential compound–protein interactions. The model is first pretrained on large-scale general compound–protein activity data, then fine-tuned on natural product-specific datasets through transfer learning.

Protein Encoding

ESM-2 derives sequence representations from amino acid residues.

Compound Encoding

GINE captures molecular graph features, including atoms and bonds.

Interaction Learning

Bidirectional cross-attention and transfer learning support natural product-focused predictions.

How to Run a Screening Job
1
Enter a Protein Sequence

Open Target Screening in the navigation bar. In Protein input, upload a FASTA file or paste an amino acid sequence / FASTA entry. Submit one protein per job, with a maximum of 5,000 residues. You may use a FASTA header such as >my_protein to name the input.

2
Start Prediction

Click Start prediction. The Job status area reports progress and, when complete, summarizes the number of compounds evaluated and predicted active. Submitted jobs continue processing in the background if you close the tab or begin a new input.

3
Inspect Ranked Compounds

Review the Ranked compounds table, including rank, compound ID, name, structure, Predicted activity, and Probability. Click a compound ID to open its detail page.

4
Export the Results

Use Download full CSV to save the predicted compound rankings for further analysis. Select New input to prepare another protein sequence.

Understanding the Output
Probability (0–1)

The model's predicted activity probability; higher values indicate greater model-estimated likelihood of the active class, not calibrated certainty or measured binding affinity.

Active / Inactive

A binary label assigned using the model's saved classification threshold, which is displayed in the job results.

Important: Target Screening results are computational predictions for prioritizing compounds. They do not establish direct binding, experimental bioactivity, IC50, MIC, or binding affinity. Experimental validation is required.

AI Assistant

How Answers Are Generated

The assistant routes incoming questions by intent. Compound identifiers and predefined query patterns can be recognized using rules, while a locally deployed Qwen2.5 model assists with less structured requests. Structured facts are retrieved from PostgreSQL through predefined, parameterized, read-only queries; the system does not execute model-generated SQL.

For supported compound-specific literature questions, linked publications are processed into page-annotated passages and indexed using BGE-M3 embeddings. Relevant text and curated database records can be provided to Qwen3.7-Plus through the Alibaba Cloud API to generate responses with supporting source information. When literature retrieval or the external language-model service is unavailable, the assistant can fall back to database-only answers.

Evidence limitations: Literature coverage depends on available indexed full-text PDFs. Database facts and literature-supported statements are not interchangeable. Verify any scientific or quantitative claim using the cited original source. The AI Assistant provides guidance about Target Screening but does not itself constitute an experimental validation of predictions.

Data Notes

Important Notes
1
3D Structures

3D conformers are generated computationally from SMILES for visualization and download. They are not experimental crystal structures.

2
Bioactivity Values

Bioactivity values are standardized when possible. Missing units may indicate qualitative descriptions or values not explicitly reported in the source record.

3
Chemical Classes

Compound classes are grouped into broad classes for browsing, while original detailed classes are retained on compound detail pages.

4
External Database Links

External links are shown when corresponding identifiers or structure-derived links are available.

5
Predicted Activity

Target Screening probabilities and binary labels are model outputs, not experimentally validated measurements. Interpret the Active / Inactive label using the threshold displayed for the job.

6
AI-Generated Responses

AI Assistant answers may rely on structured database records and/or available indexed publications. Review displayed references and check original sources before citing scientific conclusions.

FAQ

Use the search bar to search by compound name, or open the Compounds page to filter by chemical class, source organism, molecular weight, or chemical structure.

No. The 3D conformers are computationally generated from SMILES and are intended mainly for visualization and general structure download.

Some records are qualitative descriptions, such as inhibition or activity statements, rather than numerical measurements. In those cases, the unit may be shown as unavailable.

Original compound classes can be very detailed. For easier browsing, the Compounds and Visualization pages use broad classes such as Terpenoids, Alkaloids, Peptides, Polyketides, Phenolics, Quinones, Steroids, Lipids, and Glycosides.

External links depend on available identifiers or database matches. Some compounds may not yet have corresponding records in external databases.

Please email us at zengt@hainanu.edu.cn with the SCSMarineNP compound ID, the field in question, and the suggested correction.

Open Target Screening, upload a single-protein FASTA file or paste a sequence of up to 5,000 amino acid residues, then click Start prediction. After the job finishes, inspect the ranked results and use Download full CSV to export them.

No. A high probability indicates the model's positive-class prediction, not a measured IC50, MIC, dissociation constant, or binding affinity. Predictions should be followed by experimental validation.

The assistant uses curated SCSMarineNP database records and, when available, indexed passages from linked full-text publications. Literature-supported answers can include DOI and page references. When supporting text is unavailable, the assistant may provide a database-only answer and should not be treated as a substitute for reading the original paper.
